Alan M Kozarsky, MD responded:
Discomfort in the eye while blinking sounds like what we call "foreign body sensation". If it feels like there is something in your eye there are many possible causes but often involves the surface of your cornea; the clear outer layer of your eye. Problems which cause this symptom include a small foreign body (eg. metal flake) on the surface of your eye, a corneal abrasion (scratch), corneal infection, misdirected eyelash, stye, and other problems. If you are a contact lens wearer, you are at increased risk of corneal abrasion or corneal infection.

If this discomfort is continuing, you need an examination by an eye doctor to determine and treat the cause.
